I've two folders with plenty of files synced in (cca. 30k+ files, 8k+ folders) that I use for sharing content to certain staff on the road. Assuming you have it enabled, see if you can locate the missing file(s) in Windows 10's File History. Check OneDrive. If you're using OneDrive, it's possible that your Downloads folder will, ironically, be uploaded to your OneDrive storage. Depending on your OneDrive account, it may have a File History or Recycle Bin you can check.
